My dakota is lowered 3/6 would a 20X9" wheel
fit? if so, what series tire would I have to use?

It should fit. I would recommend a 255/35/20 or a 275/35/20 for the 3/6 drop.
What do you have on there right now?

25.4mm offset, 6.06 in.
(154mm) backspacing
If you run the stock tires right now and have no problems then you can run a 275/35/20 EASY with no problems!

I only rub my tires if I hit a dip on the freeway,
my truck doesnt ride stiff caus I kept the stock
coils, only changed out the control arms.
Will they tuck? or are they gonna stick
out...hmm maybe I would need to get the R/T
flares??

I do not think they will tuck stock. If you want them to tuck you will need to run a narrow tire, and modify the inner lip on the fenders. The inner lip goes in almost 1" and you will probally need to have it shaved or bent upward so that it will not catch the tires.
Would if be possible for you to find someone close to you with an R/T rim that will let you mount it for you so you can see what modification will be necesary?
If you want the R/T flares, I can get them for you shipped for 230.00 painted!

yeah....you definatley wanna get a low profile tire...I'm dropped 2" in the front..and my 275/45/20's were rubbing so bad...i had to put 1"coil spacers in..Flares also are a good idea...i had to put them on mine..plus it gives the truck a wider look.
